In the indi control panel i can set the format of the CCD image to 16 bits.
But i won't remember this setting for the next time i turn on INDI/EKOS/Kstars.
I am aware of the Save button, but for me, it never seems to work. For example, I disable WCS on my guide camera; click Disable, then click Save. Next time I started everything up, WCS is enabled and I have to disable it again. This happens on other settings too, like Auto (port) Search, and DSLR shutter settings. I run kstars/ekos on RPi, and run my sessions from the Mac client.
I have had issues with RPi as well. Not sure what causes it but indeed it often doesn’t seem to store the changes. And then kne day all of a sudden it has applied them... or not. On other hardware it usually works flawlessly though.
Things like WCS are enabled/disabled by Ekos, not INDI. But Auto Search should be saved. Make sure ~/.indi and all the files inside it are owned by the current user and not root.
I can only find WCS settings in the INDI control panel, other than the "Auto WCS" setting under the FITS tab in the Kstars settings window - and I have that disabled. Is there another setting I am missing? I will check the ownership to see if that's the issue.

It did work nicely although it put a lot of stress on my system (which I had been warned about in the settings). So I decided to disabled it. However, I keep being warned it was enabled whenever I start Ekos and I have to turn it off by hand. How do I disable WCS completely? What I did was disable it in INDI/QHY CCD QHY5-M- (then saved configuration in "Options"), disabled it in INDI/Canon DSLR (also saved configuration) and disable WCS in FITS processing. Is there anything else that I should do in order to turn it off completely?"
knro: "WCS is also forcibly enabled when you use Polar Alignment Tool since that tool cannot work without it. I just disabled it in Options --> Astrometry.net options"

The many options/switches that use/need/affect WCS are confusing.
