using "subframe" and "auto select star" in Ekos often has the "subframe box" empty after the meridian flip, Autofocus fails, and exposures are halted.

Shouldn't EKOS' autofocus module after a meridian flip start with a full frame capture and repeat a "star auto select" ? Even this could often result in a failed autofocus, as my focus module settings sometimes chooses badly, eg the center of a galaxy, or the biggest star in the field.....
