Where in Ekos do I set the right parking positions? Right now it is pointing at Polaris, but Ekos believes it points to the Zenith.

I also tried to simply synch the new coordinates in the Indi control panel but it says, sync only allowed while tracking.

Ok for EQMod, and if the parking position (after parking is complete) looks very wrong when you're already pointed as at Polaris, then go to INDI Control Panel --> EQMod --> Site Management. Unpark mount first, then at Park Options, click "Default", then "Write Data". Then try to Park again. I'd suggest you disconnect and restart KStars, and then connect to EQMod mount again and check its parking position now.
