Would like the option for Alignment module to use whatever filter is in use for Capture. This would save 2 unnecessary filter changes and possibly some re-focussing. Maybe a '--' option in the pull down filter selection.

A related question. If a fits image is used for alignment, what information is used for alignment? Does it ignore filter used. Is there an explanation of what information is used with image alignment and just a target (co-ordinates)

Well, the '--' option in the filter wheel selection of align is there. It is what I always use. If it doesn't know about a wheel it doesn't try to change filters
You just have to activate/select it before starting the acquisition.
