I also had that problem with my EQ6-R Pro. Jasem gave me a solution that worked. What is happening is that the mount sometimes sends spurious data on its position to EKOS. What you need to do is tell EKOS to ignore this information. It's really not necessary, as (once aligned) it know where the mount is pointed.

Here's the steps:

Go to INDI Control Panel --> EQMod --> Horizon

Then uncheck "Abort Tracking" and also set Limit GOTO to "Disable".

Finally, go to INDI Control Panel -->EQMod -->Options --> Configuration --> Save

Hopefully, that will fix your problem.
