I was doing some flats and was wondering why EKOS keeps adjusting the exposure time, instead of adjusting the light intensity?

You can configure the "optimal" light intensity for each filter in INDI driver directly. i.e. set HA to light intensity 200 while LUM can be set to 90 .. this at least would make Ekos find the optimal ADU quicker but not having to take very long, or very short exposures.
